Title: Passwords

Are the passwords in these fields used for the same thing?

5000>System>Controller>Phones

and

5000>VoiceProcessor>Devices>mailbox

if not, then what are extension passwords used for?

The extension passwords are for a few things that the user can do remotely at the phone/user level. Like the Remote Programming Feature (359), it requires the station password. The mailbox password is required to login to the mailbox.
