Mitel 5000 and Phone Manager. I have normal calls forwarded, but when a user signs in as an agent those calls still ring to the desk phone

Absolutely, those go to an ACD Hunt Group which stays in the system just like any Hunt Group with multiple members in it.
You can setup agents as Teleworkers so they take their phones home; if they are IP that is.
