Is it possible that the vlan tagging is enabled on the controller?

Try connecting a serial cable and tying vlan_off and see if you can ping the controller.

It kind of sounds like the ARP table or forwarding table in the switch is getting cleared but your ping is keeping it active.

I tested with an analog station as well as a 5340. The trunks were SIP
