Caller ID can be setup on the actual link and that way you can set a different number format going over PRI and SIP.

Have a look through the release notes of some newer software versions. You will see that this was an issue that has been fixed.

I guess changing the EX part IP address to one that can't be reached on the network could do the trick.

What is set as the overflow destination? Are the trunks configured to reach that endpoint.

You should do a reinstall after all these steps. There are settings that stay behind. A system that has already been part of a cluster can't join an other. This has been made easier from release 7.0 onwards.

On the SIP Peer profile. On the Tab Call Routing you should set the option Private SIP Trunk to YES. Calls over that connection will ring like an internal call.

Don't think that this will work as MB can only be added to a known DN. If this can be setup then tha SIP connection must be set to Private mode.(internal used connection)

RAD will function without a risk when it is setup within a Voice Huntgroup. It will play once and disconnect without collecting any digits.   :)

Thetre is a COS setting that will change a double short external ring signal in to a single internal ring signal.

So The migrate/change is not from MXe Server to ISS but from MXe to ISS. Indeed you need to remove all analoge and digital connections and remove or make less Voice Mail channels as vMCD and possibly ISS can't handle the amount that you got in your MXe.
As to the IP addresses of the machine that is no issue from i believe version 6 onwards. The only thing you need to change after the system is up is the ICP/Xnet IP address for to local system and on the other systems.
The answer that this is not possible is weard as they sell/sold an upgrade part from MXe to ISS

This option was introduced at software version 6.0. For Single Line sets to show the original caller ID instead of the Forwarded party ID.

Yes, I've done this a few times. There is no difference between MXe server and ISS server. The only part that can go wrong is that the ISS is not licenced correctly or the dimensions are wrong. (you checked that the backup is correct)
