PBX went to License Violation

Customer did a scheduled upgrade from ver 8sp2 to 8sp3. the upgrade took away the Root Certificate.
After complete, the pbx went onto License Violation. I used the Software Installer tool to apply the Root Certificate again. Alarms went away.
So.. is there an issue doing scheduled upgrades and the root certificate?

I was thinking about a reason. When the root Certificate is installed it installed on the active partition.
When they run a schedule upgrade it upgrades the inactive partition, which doesn't have the Root Certificate installed on it. so after the upgrade the pbx goes into license failure. Does that seems reasonable? If it's the case it would be better if the Root Certificate gets install on both partitions

If you upgrade to a software release that doesn't have the root certificate update already applied, you will still have to add it manually.

If you have access to installer version 14.0.0.20 it applies the updated root cert for you on Version 8.
